Unlock "Last Stage?":
Complete both Hero and Dark story modes. Go into Story Mode, and "Last Stage?" will appear as an option.

Unlock Super Sonic and Hyper Shadow:
Complete "Last Stage?" in Story Mode to unlock both Super Sonic and Hyper Shadow.
